As Dave mentioned, some sort of pigtail is the way to go. These can be
represented in a number of home-made or commercial forms, such as on the
Battery Tender, as long as the connection is polar and cannot be plugged in
backwards.
If you don't want to buy a new charger, you can retro-fit any type of
'pigtail style' to your old one. I added a power socket (cigarette lighter)
to my ST2 to power my GPS, and the added benefit is that it's an easy and
accessible way to charge my battery.
Briefly, get a short extension cord and cut it in half; also get a male plug
end. Cut (or remove) the charging cables from the charger and replace with
the female end of one half cord (to be sure it's never mistaken for the
power cord and plugged in the wall!). Using the male extension cord half
and male plug, attach one to your alligator clips and one to a male socket
corresponding your choice of outlet/pigtail on your bike (be sure to trace
correct polarity, using the center as positive). Now you can plug in
whichever charging end you need whether into the socket on the bike, or
using the clips directly to a battery. Best of both worlds.
