[Ducati] Hard starting 99 900SSie

Group,

First post and relatively new to Ducati, so bear with me.  I have a 99
900SSie with 8,000 miles.  I love the thing, and recently upgraded to a
K&N air filter, Ducati Performance titanium slip-ons and the
corresponding performance ECU.  Before these changes it had always been
an easy starter - battery is strong, turns over nicely, etc.  But since
the ECU and exhaust changes when I first start it (wit the 'fast idle
choke' open a bit) it starts fine, then it dies maybe 30 seconds into
the warm-up.  It often takes 2-3 more tries to get it running, each time
giving it a little more fast idle.  Once it is warm and running
everything is fine, and the performance ECU seems to have upped the 'fat
part' of the torque curve to 6,000rpm, and has taken away the 3,000rpm
cough and studder.  Any ideas? I'm worried that the new ECU has changed
the fuel mapping in a way that might damage the engine.
