if they're both carby models, then the frames should be very much the same. i don't think they really made any differences with the slight restyle of '99 (i think) to the frame. it was just the tank and seat, maybe the rear tray has 3 bolts not 4 or something like that.
if it's a 900M ie then the frame is quite a bit different around the airbox area, but probably not anywhere else. you should be able to make a 900M ie take a carby motot quite easily, but not the other way around - there's that frame member in the way. the 900M ie '00 - '01 frame will be unique to it only, whereas all the early carby frames - 600, 750, 900 are the same (600 and 900 are the same #, 750 not for some reason) and all the 2V '02 model onward frames will be the same afaik.
the first ST based frame was the S4 of '01, and then all '02 models got that frame - 620ie, 750ie and 900ie, along with the 5.9m ecu. all onward models from there 800, 695, S2R, 1000, S2R 1000, S4R and S4Rs have the ST based frame.
the engine bolts got bigger with '01 models - which went into production '08/00 from our build dates.
you might get some info from the ducati.com parts files too. just keep in mind different colour frames will have different ending part numbers - A, B, C, etc, but the base number should be the same.
