If cutting down on air flow, air filter and air box lid, made the situation worse then I would guess you have a rich condition and depriving it of air made it richer. With that logic I would say lowering the needles might help as they will cut back on fuel flow and make it leaner, the direction I think you might like to head. Look at the jet sizes and compare them to stock to see what has been done. I suspect the owner went up a few jets too many.?

I pulled out the Ducati service manual I bought back in early 94 and it says it should have the following?

Needle Jet 5C19?
Pos from top 4th?

I do not think they changed much of this over the years but they could have gone leaner for EPA reasons but this would be a good starting point.?
