the way we do it:

2 yellows to the alt.  you can also use a 3 phase shindengan - you just ignore one of the 3 yellows.  i'd recommend bullet connectors on these - flat blades burn out, especially the two or three pin white block connectors.  if it has one of them cut it off and get some good bullets.  crimp them on properly, then solder if you like.  some people don't like solder on bikes due to the vibration the loom will see - up to you.  i do.  grease them, assemble and heat shrink.

2 greens to earth - i'd run a wire to the battery or frame earth junction bolt to be sure, the other to the earth terminal on the mounting bolt.

2 reds to battery positive.  i twist them together in a bullet terminal that goes into the loom red bullet connector.  again, grease, assemble and heat shrink.

the two pin flat connector is unused - it is dash light and reg battery reference voltage with the std reg.  you lose the dash light, which is no big deal in reality given you now have a decent japanese reg.  i cover it in big heatshrink to keep it nice.
