Clear coat is designed to cover 400 grit size scratches. If the
scratches can be seen prior to clear coating, no doubt you'll see them
more easily after clear coating. If you see what appear to be
"scratches" and just are fine streaks of even a slightly different shade
than the surrounding material, you'll see them through the clear coat.
To get rid of the scratches you may have to go back sanding the carbon
fiber material by sanding with 400 grit or the closest smaller grit(
i.e. 320, 240) to the size of the scratches and then work your way up to
400 grit again, make sure the surface looks homogeneous and then clear
coat the whole thing again.
If the scratches are on the clear coat surface and are the size produced
by 400 grit or smaller, the clear coat will easily cover them in 2 or 3
coats. Sand the piece with 400 or 600, like you did, and then spray with
clear coat again.
