I have got the 2003 ST4S ABS model, with only minor problem taken car
of by Ducati free of charge (but with some diplomacy involved).
Still are you refering to the ECU (the computer that controls
everything on the bike) and not the regulator (that controls the
voltage). The regulator being a usual suspect.
For both there are some aftermarket ones. Remember you have a 996 engine
with plenty of aftermarket parts.
As for the wiring harness it is known to have some weakness too small
cables leading to the regulator and to starter engine, and to lights.
But it can be fixed with patience and soldering iron.
You might not be 4000$ out, but only half of it and a few week ends. It
depends of you electrical skills.
Could you give more details as to what happened to the bike, and how is
it now?
